I am curious as to what the EQ levels should be set at to get the best sound out of my guitar. I have a Taylor 514CE with an internal mic and a pick up. The trouble I am running into is that a lot of the low end is getting drowned out when i play small venues. I was wondering if someone had advice on the EQ on the guitar and the preamp that might fix this problem.

Start with all the controls flat, then cut, rather than boost, first on the amp, then on the guitar, till you get something near what you'd like.

You'll need more volume - hope you've plenty of headroom. One of those caps which fit into you soundhole would help too, if you're only using the p/up.
